We figured it out. We had to change:

    --stringparam boost.doxygen.header.stripped_prefix ${hpx_SOURCE_DIR}

To 

    --stringparam boost.doxygen.header.prefix hpx

And everything works again.

Apparently the 'stripped_prefix' is at fault here.
