But perhaps it's more a choice between runtime supports?
GNU Autotools handles this with a "configuration name":
cpu-[manufacturer-]kernel-operating system, where manufacturer is
optional. You could imagine cygwin or no-cygwin substituted for
operating system. Here is more detail:
