I've hit this problem too: the issue is the Boost.Build doesn't guarentee 
any particular order for include paths.

The solution I used was to change my user-config.jam so I have for example:

using msvc : 6.0 : "c:/cpp/vc98/bin/cl.exe" : 
<cxxflags>-IC:/data/boost/spirit-1.6.3/boost ;

Which works like a treat.
