I have tried a couple of things but it's just not working. Is there a
way to tell bjam to report files it's touching? This might give me a
hint on what's wrong.

Mateusz, told me to double check my user-config.jam to see if the
use-project rule for the boost project is correct. It is, to the best
of my knowledge. It just points to my boost main folder.
