I've noticed that the boost build system expects user-config.jam to give the
path to JAVA_HOME for use with fop. However, the setup_boostbook scripts put
the location of the java executable into user-config.jam instead. I'd like
to make the build system use JAVACMD (the path to the java executable)
instead of JAVA_HOME with fop, is that allright?

The other option is to fix the setup_boostbook scripts to find JAVA_HOME, but
I'm not sure how to do that reliably, or if it's even possible to do in a way
that doesn't assume you're using Sun's java.
