autoconf means the tool in autotools ?

If I understand your question, try this :
   AC_CHECK_HEADER([boost/graph/adjacency_list.hpp], [],
                   [AC_MSG_FAILURE([Boost headers missing.])])

and repeat for each boost header used in your project.
