 Thank you very much for investigating the error so quickly and tracking
 down the actual cause. I'm really glad that I can use the rtree now
 without any concerns of failing because of this unpredicted behaviour.

 You guessed right about my specific GCC version to be 20131016.

 For my part I will just switch to another gcc to solve this problem.
