Aside - you have an old Doxygen, current is 1.6.3 and works for me.

I had lots of fun with the \ and / and "" to get the specification of the location right for the B***** jamfile ;-)

My current user-config.jam contains

# Doxygen info must come *after* boostbook info
using doxygen
  #: "C:/Program Files/doxygen" # NOT OK - because doesn't search from path into /bin?
  : "C:/Program Files/Doxygen/bin/doxygen.exe" # OK
  ;
